Is this happening across all supported operating systems or have you been able to narrow it down to something like Windows 2008 Server and Windows 7, for example? Sounds like UAC *might* be involved. When logged in as the Domain User in Administrators group do a right click on your MSI and choose "Run as Administrator" if you have that option and see if it runs or not.
