MsiPackage element is used by Bundles. That data is provided in the BootstrapperApplicationData.xml file provided to BootstrapperApplications running in Burn. Not clear if you are writing a custom BA or if you have a custom bootstrapper engine. For the latter, you'll have to write all the infrastructure yourself.
