The general approach to doing this is to condition the uninstall of
the web site on UPGRADINGPRODUCTCODE so it doesn't get uninstalled if
it's being upgraded. If you already shipped the product it's too late
for that.

In the incoming upgrade you'd check for the existence of the web site
and do whatever changes are required to bring it up to the new product
requirements. This is useful functionality to provide anyway because
it's what you want a repair to do. However it may not be in the WiX
extension.
