What are the file versions of the previous version and the upgrade version for the files that are missing?
Also, look in a verbose log--you will see entries where the WIS has decided not to replace because the upgrade would result in a "downgrade" by version. In the log the missing files seem to be listed normally except for the FileCopy operation. There they are simply missing. The file before and the file after are there but each missing file is not.
