I have seen this as well. I fixed it by logging out and logging back in. (I can't remember, but I don't think restarting windowmaker did the trick) To trigger it, 1. Open WPrefs and capture a hotkey for an app (say xterm). 2. Click "Save", but don't close WPrefs 3. Test your hotkey, xterm should pop up 4. Now modify the xterm command, to say "xterm +sb" 5.
