As I have anticipated, a patch helped regarding this issue but the issue
is not completely fixed.


I'll try to describe what is going on now:

Setup:
   - clip is disabled
   - "do not cover icons" option in the WPrefs is not set
   - dock is not set to "Keep on Top"
   - "do not cover icons" in WPrefs is not set
   - "do not cover dock" in WPrefs is not set
   - I am keeping the dock on the right side
   - miniwindows (icons) are parallel to the dock, on the same side of
     the screen (right side)

Observations with the patch applied:
   - miniwindows and the dock doesn't cover each other any more which is
     a good thing
   - when the dock is dragged from right to left side of the screen,
     miniwindows disappear from the screen completely
   - if I set the dock to "Keep on Top" icons appear correctly
   - if I set "do not cover dock" in WPrefs, icons appear correctly
   - if I set miniwindows and/or a dock to a left side of a screen,
     miniwindows behave similar to the case where miniwindows were set on
     the right side.
