Although I have no idea where it could come from, I have some questions:

Do the application report something (an X11 BadAlloc message or alike)?

There is a light probability that WindowMaker would write a warning somewhere, 
do you know where they are placed? If so, do you see anything?

I totally agree with you on this...
In the wmaker root menu (default access is right-click on background), you 
should have a "Window Maker -> Restart" entry, does it improves things? That 
could help a lot while waiting for the bug being found and squished.
