This is an Arch packaging issue. Looking at [1], I see the following:
./configure --prefix=/usr --sysconfdir=/etc --enable-xinerama \
--with-nlsdir=/usr/share/locale --with-gnustepdir=/usr/lib/GNUstep \
--enable-usermenu --enable-modelock --enable-xrandr
The "--with-gnustepdir" part is what's installing WPrefs to its current
location. You should file a bug report with them if you want this changed.
