Looks like your $HOME/.[mozilla|firefox] stuff is outdated/out
of sync. In noticed in such cases that firefox main(!) windows
have set TRANSIENT_FOR hints...

I'm not sure what you mean by outdated/out of sync... Outdated/out
of sync with respect to what? I guess the most puzzling thing is that
this behavior started after simply logging out and logging back in. I
didn't upgrade/change any software in the interim.

I noticed this issue after an apt-get dist-upgrade (using a
firefox 1.0.x config with 1.5.x). After removing the
$HOME/.mozilla tree everything was fine again.

I guess I'm not understanding why this is a logical solution to the problem.  It was working just fine yesterday afternoon, I didn't upgrade in the interim, I didn't change my wmii-3 configuration.  Furthermore, blowing away my Firefox and Thunderbird configurations is not exactly a viable solution for me.
