It's no so much WordPress, as it is the hosts on which WordPress runs. _Sometimes_ for _some_ users, copying a new file over top an old file produces problems. The site breaks, things don't work, whatever. In almost all of these instances, deleting the original file first, and then copying up the new file, solves the problem(s).
