Using the Aksimet 2.1.4 plugin and by changing the plugin's version# to 2.1.0 I decided to run 5 concurrent upgrade attempts and record the results. All plugins were deactivated. They were interesting to say the least:

WP 2.5 RC1
Apache version 2.2.8 (Unix)
PHP version 5.2.5
MySQL version 5.0.45-community-log
Architecture x86_64
Operating system Linux
_

Aksimet test 1:_

Downloading update from http://downloads.wordpress.org/plugin/akismet.zip

Unpacking the update

Removing the old version of the plugin

Installing the latest version (Note: I had to wait approx. 45 secs before the following appeared.)

WordPress database error MySQL server has gone away for query SELECT option_id, autoload FROM wp_options WHERE option_name = 'update_plugins' made by delete_option

Plugin installed successfully

_Result:_ Despite the declaration that the "Plugin installed successfully" the plugin was in fact...gone. Just out of curiosity I reactivated the "OneClick" plugin and had that retrieve "Aksimet" from WordPress.org's Plugin Directory and the plugin was installed correctly. I then deactivated "OneClick".

_Aksimet test 2:_

Downloading update from http://downloads.wordpress.org/plugin/akismet.zip

Unpacking the update

Removing the old version of the plugin

Could not remove the old plugin

_Result:_ The Aksimet 2.1.0 plugin was still listed in the Plugin page with the "Upgrade available announcement below it.

_Akismet test 3:_

Downloading update from http://downloads.wordpress.org/plugin/akismet.zip

Unpacking the update

Removing the old version of the plugin

Installing the latest version

Plugin upgraded successfully

_Result:_ Plugin was upgraded successfully.

_Aksimet test 4._

Unable to locate WordPress directory.

_Result:_ The Aksimet 2.1.0 plugin was still listed in the Plugin page with the "Upgrade available announcement below it. I'm assuming that the WP Plugin Directory is very busy at that moment so WP 2.5 timed out in attempting to download the plugin.

_Aksimet test 5:
_

Downloading update from http://downloads.wordpress.org/plugin/akismet.zip

Unpacking the update

Removing the old version of the plugin

Installing the latest version

Plugin upgraded successfully

_Result:_ Plugin upgraded successfully.

I ran the same tests a couple times more but did not get that SQL error again. I was monitoring my error logs via my FTP client (Filezilla) and no other "unannounced" errors occurred during these tests.

Hope this helps some. It's got me stumped but then again, I'm no expert.
