Brent and I worked on this offline and found a winning combination. It has been added to WordPress for the benefit of all. http://trac.wordpress.org/changeset/7558 These new rules have the added benefit of not breaking your server if you happen to turn off mod_security. Also, they allow mod_security to work on all files other than the one the Flash uploader uses. If you added anything to your .htaccess, you should remove it before the next time you upgrade WordPress and see if the core patch works for you. Thanks to all who helped.
