Thanks for pointing that out, I didn't know that tinymce-advanced had a switch
to disable wpautop..
The only issue I have with tinymce-advanced is that it hard codes custom plugin
buttons, ie. if tinymce-advanced doesn't know about a plugin, its button (if it
has one to start with) won't show anymore...
Other than that it looks like the way to go then...
Nothing disabling autop wouldn't fix, though...
True, but it saves one quite a bit of headache if more control over the saved
HTML is required.

Looks like the Shortcode plugin for it is shaping up to be the best bet.
A note about using a shortcode for block level elements like PRE, though...
It looks as though WordPress wraps it in P tags still, which is invalid
nesting. Nothing disabling autop wouldn't fix, though...
