You can also try updating permalink structure on main blog to
update .htaccess. Also, under the Site Admin menu in wpmu. Click the
upgrade button to run the upgrade script on all blogs.

I woulnd't like to reinstall all the whole stuff cause there is lot

users, settings the main blog aggregate all theother post using
feedreader etc...
