When running WPKG during startup, system permissions apply to the computer so software installs without any permission's related issues - how does running WPKG during a logoff (which would be the ideal time to run it) compare?

You mean running "Scripts" scheduled in AD? They are executed as a domain Administrator (correct me if it's something else), so it shouldn't matter if you run WPKG at start or at shutdown.
