One method I have used is to suspend the explorer process on the machine 
(pssuspend) whilst the script is running, if the user has logged in and 
opened, say, word then they can continue to work in word, but for all 
purposes all desktop icons and folders are locked. Of course you also 
send an alert letting them know what has happened.
In answer to you second question, you can simply restart the wpkg 
service using task scheduler at specific times, you could even do this 
remotely using psservice or psexec
