I just went thru a similar problem.  When using the Queue to transfer files
from a remote server, 
The files would always download to the WINNT\SYSTEM32 directory when it was
supposed to go
to a network drive.  When I did the run task now, the files transferred to
the correct location. When
I let the queue work on its own, the files would always go to the System32
directory.

I had gone into the control panel-services and changed the queue to run as a
user instead of the 
system account, but this seemed to have no effect.  After spending a lot of
time trying to get the 
queue utility to work without success, I tried using the ftpscript command
line options in NT Scheduler
which works fine consistently.

I believe that this problem may be specific to Windows NT and involves some
security rights.
