Dan, Well, you may try the following in addition to my previous hint: In WS_FTP Server Manager, add the individual users, and check "Lock User To Home Directory".
Although a PWD still returns '/<username>', a 'CWD /' confirms ok, but PWD still remains unchanged. Worth to try 'STOR /<filename>' or 'RETR /<filename>'. If this still works ok too, your scripts should work again as well.
