Try applying the 9.01 patch to see if your results change. You can get the patch here: http://www.ipswitch.com/Support/WS_FTP/patch-upgrades.html Look for 9.01 and select "Free" to open the download dialog box.

I have had problems with WS-FTP Pro 8, and I am testing WS-FTP Pro 9 on a Windows 2000 server, Service Pack 4. We need to connect to IBM's Business Exchange Services (BES) using FTP/SSL (AUTH SSL) mode. I have a certficate that works under V9, and I can transfer files without problem. The only issue I am facing with V9, is that when I connect to IBM, the certificate always comes up as Non-Trusted, and I am prompted to accept for "Allow this connection only", "Trust this certificate", or "Do not allow this connection". Normally, selecting "Trust this certificate" will set this certificate as a trusted certificate, and I am no longer prompted. I have deleted IBM-BES from my SSL Trusted Authorities and reconnected to the site. Selecting "Trust this certificate" allows me to continue with the session, but subsequent sessions continue to prompt as a Non-Trusted site. The IBM CA appears in the Trusted Authorities list. Any ideas as to how I can make this IBM site Trusted so I am no longer prompted at connect time? Thank you.
