I have decided to (generally) make the logo part of the html. Its part of the content, the company's branding is an important element of the page. I suppose the argument is extendible to 'then we need to make all the colours etc part of the content too' to which I just say 'nah... overkill' without backing myself up. Its a bit of arbitrary choice, I think, but one that I have made.
