These file locations changed quite a lot of revisions back from r4784, 
details of the new locations are in the v1.4 User Guide:

Also the files deemed temporary are located in a temporary directory 
which is removed at program exit.

One of the main motivations for the changes was to only have read only 
files in the installation directory.
