Checking again, I see that Ftol is remembered on restart, but not Decode
type or T/R period. 

In case its relevant, this is all with a named instance of WSJT-X.

All of the settings you mention will saved if you exit the program in 
MSK144 mode, and restored on program restart.

In many circumstances switching between modes is more convenient if you 
use the Configurations menu to make a Configuration for each operating 
mode.  Then, whenever you switch to that Configuration your favorite 
parameters will be restored.
