So here is how I fixed my problem: 1. Goto the Control Panel 2. Click on User Accounts 3. Click on User Accounts again 4. Select the account you are using 5. Click "Turn User Account Control on or off" 6. Turn User Account Control off
This allowed Shell.Application.Window to find the correct window when IE is created in a test. Hope that helps everyone else.
