I just resolved my issue with this - you're right, it's not Watir at all, rather it had to do with the scheduled task. In the cases where I did not see the browser window, this was because I was logged in as a different user than the run user that the scheduled task contained. So I changed my scripts to use the current user as the run user and that fixed it!
