Cannondale 29ers normally use a high mount, it doesn't interfere with the bottle mounts. You can use a low mount top pull front derailleurs, there's really no advantage. They use low mounts for full suspension bikes where the suspension path would interfere with the high-mount. I also suggest BB30 if you can get a good deal. It sounds foreign, but it's a simple system that works and is much stiffer and lighter. We use FSA Afterburners BB30s on our top 29er, they aren't too expensive and they are stiff as hell. The FSA BB30 cranks are all pretty good. SRAM doesn't have anything BB30 for mountain unfortunately. Brakes are a personal preference, I like Avids, and I hear the new Elixers are even sweeter. Go Juicy 7 or higher if you go Avid, but the cheapest alternative might be the Strokers. I don't care if your strong, get a 34t for the 29er, it is equal to slightly smaller than a 30t on a 26 inch wheel. Liew is right about the seatpost, bar, and fd clamp diameter. Also don't order a stem other than a Cannondale stem if you are buying a Lefty, although I think you are getting that with the frame set. If you don't get the Lefty, you'll have to order KP058/ from Cannondale for a reducing headset.
For Road CAAD9 The seatpost size is 27.2mm. The front derailleur is a bottom pull with a 34.9mm clamp. I suggest BB30 again.
