I only build against lua5.1, but only use LuaJIT and haven't seen any issues on Windows/OSX/Linux during the last 1.5 years I have this configuration in ZeroBrane Studio. Maybe you need to check what led to the crash. LuaJIT is stricter in some aspects than Lua5.1; maybe you can turn jit off to see if it still crashes.
