"xrdb -merge ~/.Xresources" after changing it? OS rev should not affect ~/.Xresources use; having a .xinitrc instead of a .xinitrc.d/*.sh probably would though. Standard X11 doesn't have a good story for font antialiasing, but see http://apple.stackexchange.com/questions/35320/are-there-any-ways-to-improve-the-font-rendering-in-x11-app-xquartz .
