The PuTTY keyfile is a different file format than what X2Go (being originally a unix application) expects. You can either convert the keyfile into the proper format (IIRC, there are export options in PuTTYgen.exe), or use pageant.exe from Putty, load the key there, and tell x2go to use an ssh-agent (which pageant.exe is) instead of the keyfile.
