That's a big question. Lots of discussion on the mailing list archives, but if your aim is to dynamically build and then later modify a DOM tree, then you can work with Xerces and when you come to a point where you want to perform some form of Xalan based activity (transform or XPath etc.) you can wrap the Xerces DOM in the Xalan wrapper classes.
You can also output the results of a transform to a Xerces tree.

for a starting point on wrapping Xerces DOM, and the TransformToXercesDOM sample code for outputting a transform to Xerces DOM.
