Note that D6 is sufficiently ancient that it's going to be hard to convince folks to spend much time debugging it; we just released D13. Normally I'd say "upgrade to the latest release and see if that helps." However, current versions of Xalan do have known document size limits (more accurately: known limits on the number of nodes in a document). We're working on that, but at the moment it's simply an accepted limitation. There's been some discussion of workarounds in the mailing list.
