Tried enlarging the input file to 6MB -- well past the 4MB you said the old version would accept. It ran to completion with no error messages. Output file was 5,448,606 bytes. Check your build and classpaths to make sure you're running with the current CVS version of Xalan, check your JVM options to make sure you are allowing enough heap size, and check your operating system configuration to make sure you have enough system swap space.
