I wrote a simple command-line interface to hook in the XML Commons CatalogResolver class as both URIResolver and EntityResolver. Direct transformation (1 in, 1 out) via the custom app resolves everything just fine. Piped transformation (my test case uses only 1 source file through 1 pipe) fails on DTD entity resolution.
