Hard to say without seeing your stylesheets and documents. If your stylesheet is repeatedly walking through more of the document than is really necessary, performance will suffer. It's often possible to recode the stylesheet to improve performance.
(We hope to add a stylesheet optimizer to the system at some point, but currently it's the user's responsibility to write efficient XSLT.)
