I think I'll try and reduce the document size by filtering away the elements that I don't need in this run.
I did that, filtered all the elementA and elementB away, used grep, sed, cat and some shell scripting. Took 20 mins, but Xalan tore through the resulting file in 30 secs.
I don't know what the conclusion is though, seems that although I specified -INCREMENTAL, the elementA and elementB had some influence. I'm only second guessing though.
