It's a really good idea, but I don't think there's a way right now. I would accept a patch to do this.
The other thing you want to do is limit recursion, so someone can't crash
your machine.

I am currently trying to configure Xalan so that users can submit XML
and a stylesheet, and I will run Xalan-J on the pair, returning the
output. Is there anyway I can disable extensions, in a similar way to
the -DE option in Xalan-C?
Would there be any other issues with allowing this?
