The "version" in your Internet menu is just a link to the same binary, but
is being run without "sudo. "  Running with "sudo" as you said you were
doing isn't the right way to run it from the command line in the first place,
as I mentioned in a precvious note.

When you started with "sudo" it probably used root's home directory as the
directory into which it created ".xastir" (which may be why you didn't find it 
in your home directory), and there may have been other permissions issues
regarding access to the map cache files that Xastir placed there
(though I can't think what those might have been).

It also explains why you had to reconfigure everything (call sign, coordinates,
etc.) --- This time, it created a new .xastir directory in your own home
directory, and put the map cache there, too.

Try to run Xastir from the command line *without* sudo, and you may find that
it works properly that way, too, and shouldn't make you re-enter all the
configuration information.

That's sudo asking for your password, not xastir.  Don't use sudo.

Xastir should only need root privileges if you are using kernel AX.25 
networking, and in that case you should give xastir that privilege by 
setting its "suid" bit, not by running it under "sudo."
