OK, I have an explanation for the hostname vs hostname -f mystery: the
short name hostname -f uses comes from /etc/hosts.
The solution is to use makehosts -l (but I am not sure if that might have
side effects!)
[root@mn ~]# cat /proc/sys/kernel/hostname
mn.dev.sabre2.sandiego.edu
[root@mn ~]# hostname -f
mn
[root@mn ~]# hostname
mn.dev.sabre2.sandiego.edu
[root@mn ~]# hostname -d
(no output)
[root@mn ~]# cat /etc/hosts
127.0.0.1 localhost
192.168.20.2 mn mn.dev.sabre2.sandiego.edu
192.168.101.2 mn-mgt mn-mgt.m.dev.sabre2.sandiego.edu
192.168.100.2 mn-comp mn-comp.c.dev.sabre2.sandiego.edu
192.168.101.3 cn-001 cn-001.m.dev.sabre2.sandiego.edu
192.168.100.3 cn-001-comp cn-001-comp.c.dev.sabre2.sandiego.edu
When I comment out the second line in /etc/hosts, I get what I expect
[root@mn ~]# hostname
mn.dev.sabre2.sandiego.edu
[root@mn ~]# hostname -f
mn.dev.sabre2.sandiego.edu
[root@mn ~]# hostname -d
dev.sabre2.sandiego.edu
