Are you sure about that? That most definitely did not happen to me on any of 
the currently three systems I’ve updated. It certainly shouldn’t happen. One 
annoying thing about the ‘Updates Available’ message which appears in the top 
corner of the screen is the bottom button is ‘turn on automatic updates’ and 
it’s very easy to hit that by mistake and not realize for ages. That 
destructive button should be confined to the App Store update tab, marked in 
red with a large exclamation mark against it saying, ‘here be dragons’. 

This is another reason, I think, not to use the App Store for Xcode. If you can 
get the App Store to forget you ever installed it and install it manually, you 
will ever-after have full control of your tools install.
