Using 6.4.1 (which just loaded onto the Altair amazingly) I can report 
that the problem in 6.4.1. is slightly different...

  * the XCSoar vario correctly "sees" the flap switch position changing
    (as reported by the Vega) with "flap forces forces cruise" ON, it
    only switches page to circling ONCE - and locks there.
  * With "flap forces cruise" OFF, the pages switch just fine (albeit
    much more slowly than when forced by the flap switch) and the ZOOM
    works just fine also. It's worth noting that the Altair/XCSoar combo
    is correctly seeing the flap switch move as the vario box shows the
    circling icon as soon as the flap goes to +ve and removes it as soon
    as the flaps go back to neutral.
