I'm confused here. If I understand correctly, you say that _NET_WM_STATE_HIDDEN serves the purpose of minimizing window. When using this in a terminal window wmctrl -r :ACTIVE: -b add,hidden the terminal window should be minimized. But it does not (while wmctrl does it's job correctly). So if I understand you correctly, the bug is in metacity ?
