I agree with you that the most common use of app server specific jndi-names 
are probably for resource references  and resource environment references  
but I can see scenarios where we could have use for app server specific 
jndi-names for ejb-beans:

Assume that development and unit-tests are done in an Eclipse, JBoss, Ant, 
XDoclet environment and integration test and production is on WebSphere v5.x  
"Network Deployment Edition" and that the applications are spread over a 
number of nodes and app servers controlled by the WebSphere "Deployment 
Manager". In this case will the jndi-names used for ejb-beans in the 
WebSphere environment be very "special" due to the so called "federated 
namespace". The jndi-names will for example contain the name of the node 
where the ejb-bean is deployed.

So if we want to use XDoclet to create IBM binding files in this scenario for 
the integration test environment we need to be able to specify this type of  
"federated namespace"-names as jndi-names but at the same time not use them 
for JBoss. (I would suggest that the jndi-names are stored as Ant-properties 
to avoid having them hardcoded in the source files but that another topic).

In this case it would be very convenient to be able to specify websphere 
specific jndi-names for ejb-beans.
