Maybe an selinux issue (e.g. http://unix.stackexchange.com/questions/24401/why-do-i-immediately-get-a-permission-denied-error-on-login-even-with-root)? Do both VMs have the same kernel command line options (should be the case if pygrub is being used but if you are overriding with VM.PV-args)?
