DOM Serialization ignores settings in OutputFormat object.

No, the settings of OutputFormat are not ignored. The presense of a DOCTYPE in
the xml file overrides the pubId/sysId set by
OutputFormat.setDoctype(pubId,sysId).

Please see the javadoc for OutputFormat.setDoctype(pubId,sysId).
