It should be easier, and more efficient, to add one crontab job that runs 
fc-cache as root and another one that runs the same as the user which owns the 
XeTeX-to-PDF service. Let them run at the same time, say 4 o'clock, that both 
take advantage of the *file system* caches.

The first time both should run with -v that one can compare whether root and 
the service user use the same set-up.
