I just tried with Sanskrit 2003 (version from 2007, I had indeed used
an older one from 2005) which seems to be the latest; and that
reproduces the error.
Are there any other versions of the font?

I have tried with XeTeX, Version 3.1415926-2.3-0.9997.5 (TeX Live
2011) and the output with Sanskrit 2003 is wrong. Maybe there is a new
version of the font with this bug fixed, I have the font for many
years.
