It uses a different configuration that loads plugins from /usr/lib/x86_64-linux-gnu/xfce4/panel/plugins instead of /usr/lib/xfce4/panel/plugins, you would need to also pass --libdir=/usr/lib/x86_64-linux-gnu to ./autogen.sh.
