I am telling you this from memory this is very old; A while a go on 
xindice-1.0 I tried shutting down the server using the admin tools 
xindiceadmin shutdown -c xmldb:xindice://<hostname>:<port>/db
which I believe it calls org.apache.xindice.tools.XMLAdminTools

I guess you have also looked at using xindice-1.1 the xml-rpc version that 
does not need you to worry about shutdown as if in a servlet container it's 
all taken care of for you.
