Note that this In-Reply-To Header points to message number 4. (in my
listing) which has references to some other thread, so it gets sorted to
this thread by my client or by MHonArc.

So what does this have to do with number 5. where you spoke about the
smtp/pop3 banner stuff.  And that all is just a problem of the user.
I guess you read the list.  If you want to reply you need to hit 'r' or
s.th. similar.  Now if you want to post a new message you will hit 'm'
if you use mutt, dunno about other clients.  But it seems they all just
hit 'r' or something which adds the In-Reply-To: and/or References:
Header to the next mail.  In addition you'll save the time to type in
the address where you want to send mail.

If you start a thread with a new subject, don't hit 'r', please.

If you really want to do it, then at least modify the headers to not
reference a wrong mail or thread.

If it is not possible to modify the headers (e.g. you don't see it), ask
the maintainer of your client to add this as a feature.  I can change
the headers of my mails and I'll do if needed.  It is extremly bad if you
try to archive mails and look at them in a thread view.
