It depends on your distro, but the command to start XMail is usually in 
/etc/rc.d/init.d/xmail or /etc/init.d/xmail. You need to add or edit the 
XMAIL_CMD_LINE parameter to add your switches. For example:

 XMAIL_CMD_LINE="-Pl -Sl -Ql -Yl -Fl -Cl -Ll"
