You need to edit the XMail startup script. If you use SysV it should be installed in /etc/init.d or /etc/rc.d/init.d. Change the XMAIL_CMD_LINE parameter to include the switches you wish to use. Something like this: XMAIL_CMD_LINE="-Md -Pl -Sl -Ql -Yl -Fl -Cl -Ll" I'll add a description of this into my Guide so that it will be clearer for future users.
